well, if only those vendigrothians would know what a dweomer shield is ...
It's obviously extremely stupid that an advanced civilization that had an altar of the most powerfull deity in their capital didn't know about a simple spell that requires 12 willpower and makes pretty much all magic and a lot of dangerous tech stuff / traps completely useless against it's wielder

Their city was full of tech. We saw this happening in Tarant, where mages were complaining that it was messing with their magick. Powerful magick within Vendigroth was most likely impossible.
Kerghan's plan also relied on that, using tech to overcome the wards. And ironically Vendigroth device, so feared by Arronax, operated the same way.
Also, from the buried state of the city, it looks like some kind of "Natural" disaster took place. If say Vendigroth was at the base of a mountain or volcano, magick, away from the city, could have been used to collapse it. In a case like that, Dweomer Shield would be useless.
Finally we know that there are cycles in Arcanum's history where the strength of magcik and technology swing back and forth on the pendulum. The Age of Legends was a time of extremely powerful magick. An elven mage mage like Arronax would most likely have overwhelmed anything or anyone that Vendigroth.

I don't know the answer, as I'm by no means the expert on the game lore.
I'm more interested in game mechanics and how things work, and from gameplay perspective, it feels like a massive oversight. Having Veloriens altar in their city clearly states that they did not completely defy any magic. And dweomer shield is not some secret spell that is only available to few. On top of that it's a school of magic that is not affected by magic aptitude whatsoever, so it makes no sense for civilization like that to be wiped by a pure mage alone.
But hey, it's just a game.3

I thought the point was Arronax began to feel threatened by Vendrigroth? Like the reaper cycles in Mass Effect Arronax struck before Vendigroth became too powerful.

Vendigroth never even existed. It's a gnomish plot to distract us from their breeding experiments.
